I'm getting a lot of vibration in the handlebars, well the whole bike actually, around 40 mph and above. Is it because its a hardtail now or are the bearing in the steering column crapping out? I know the bearings need to be replaced cause the tree has a slight click to it when turned left and right.

Totally normal. These bikes vibe bad since the crank is 360. I find on my old unchoped 650's the vibes aren't so bad since the rubber grommets in the top tree are all a bit loose. Usually i tighten things up with a few washers on my chops, but lately i have been leaving the bushings a bit mushy to soak up some vibes.
But yeah cruising around over 50 and my hand go numb regularly. Especially with drags. Just find a happy medium between safely secured bars and a bit of mush by playing with the bushings and a few fender washers.

The tapered bearing kits are a good thing to do, not so much to cut bcak the vibes but to make it handle better.
