I'm wanting to replace my key ignition with a toggle switch of some sort..

The diagrams I'm looking at (simplified chopper diagrams) show the battery running to the key ignition, with two leads coming off that.

Typically one lead runs through the brake switches, the other runs to the charging system.

Are these both hot wires? Can I combine the two into one lead off the toggle switch?

One of those two leads had better go to the ignition system, don't you think?

true. but when I said 'charging system', thats what I've lumped that whole chunk of the wiring system as..

regulator, igniter, coils, etc..

Yes, you can do that. 2 leads on load side of switch; 1 feeds the taillights and 1 feeds the normal loads of reg/rect, ignition, signals and headlight. You should still have the 20 amp fuse from battery to ignition switch (toggle switch). I assume you still have 10 amp fuses for ignition, signals and headlights.

I'd split 'em up if it was me. Ignition on one circuit, lights on another, etc. Makes it a lot easier to troubleshoot when something goes wrong.
