One of the connections on my fuse box gets hot after awhile. REALLY HOT! All the other fuses stay cool. So what's most likely the problem?

Wire could be too thin, could be the wrong size fuse. Hard to tell with out knowing which connection.

My guess would be a bad, loose connection somewhere in the circuit. Most likely at the fuse connection.

I'd say trace the wire, looking for any cracks or exposed portions. See what it's connected to. I had a similar problem with mine when I first got it. Turned out my regulator and rectafier were bad. I replaced the parts and have never had any more problems (it is possible to repair the regulator and rectifiers, I'm just not that talented). Just my 2 cents of experience.
