Hi
Does painting the Barrels, Head & Rocker cover retain more heat within the engine?
Will it interfere with the transfer of heat out of the engine?

painting the engine, heads, rocker boxes, barrels, etc. doens't lead to any excess in heat retention. I really doubt that the difference would even be measureable.
If there was a problem with heat retention on a painted motor, the factories would probably not paint them. Barrels being painted is quite common, and on many bikes the heads are painted as well.
As for heat transfer OUT of the motor, it has no effect. This was studies years ago with Harley Davidson motors, and it was found that the painted motor displaced the same amount of heat as the polished one did. Chrome also has no effect.

a black painted motor should run cooler than an unpainted one. Black paint, as I understand it, reflects heat out of a motor as well as a black painted object absorbs more solar heat than an unpainting or light color object. Some kind of science thing. I do know a polished motor will run hotter than an unpolished one.

Theoretically, the black paint would absorb heat from the sun creating more heat in the engine. Also, paint is a synthetic which is an isolator. Of coarse, that's theory. Practically, it sounds like it doesn't make a difference.

In theory mo650chopper is right, the darker color slightly improves heat transfer, some of that thermodynamics blackbody radiator crap, in practice the paint itself seals in about the same amont of heat that the blackness would help rid itself of. Still looks cool though.
